It’s kind of flipping it back in this situation - turning his statement back on him, so to speak. So in this situation, it’s like “And you must be Jonathan Joestar.”

I don’t think it always has that particular connotation.
Typically そういう + 人 is more of a “such a person”/“person like that” meaning, so you could also translate it as “Jonathan Joestar is (such) a person like you”, if you wanted to get a bit more literal with the translations. But そういう君, or そういうあなた etc., are also often used as kind of a “How about you?” “Right back atcha”.
So you could use it regardless of whether you know names or not, but in this particular instance, yeah, both of them very much know who one another is (much to Jonathan’s detriment, orz).
